Vancouver or Seattle

I would love to go on a cruise to Alaska but was wondering about the best port to depart from. I've heard that the when leaving from Seattle the sea can be rougher and wondered if that was really true.
Also wondering if the price of the cruise is cheaper if you cruise from Vancouver to Seattle rather than Vancouver to Vancouver?

I have recently been pricing cruises out of Seatle and Vancouver to Alaska and they seem to be about on par with each other. The only difference was airfare was several hundred dollars more to Vancouver than to Seattle. I was looking at airfare from the midwest. I know the 2 ports are not far apart.
